It looks like Link has a fairy before he fights the boss! Then Midna (Link's Shadow) comes up and helps Link, not the fairy. So what is it?

Decades. 20 years is NOT several decades. Besides, OoT Zelda would still be alive. I'd say 1-200 years, at least. Maybe more.
I don't think it said many decades just a few. Besides, stuff like Navi usually outlive humans. and Zelda looks like less than 20 and seeing how we don't know the culture of Zelda, Zelda could be a mother at the end of OoT even though she was like 16. So, ya, it could definitely be just 20 years, and even if its not, Navi could still be alive
