Theory
I am a great zelda fan, and with some time I built my own teory, It consist on a lost link on TLOZ timeline, to explain it to you I am going to put all the events in chronologicall order.

-Oot takes place: -Ganondorf is sealed
-The hero of time goes away
---------------------------100 years later------------------------------------
TP takes place: -Ganondorf is free (killed but back)
-Link wake up the deities that MAYBE will
submerge hyrule
--------------------------X years later----------------------------------------
Lost link: in this one the following things may happen for the timeline to have a logic order
-Ganondorf will have the control of hyrule and will not die.
-The deities weakened on TP will submerge hyrule
-Someone will take the people to the north mountains
I know this things sing crazy for a LOZ game, but according to the facts after TP, I think that this is the most logicall thing that may happen.

WW takes place but from now on it doesnt matter

Well, it makes some kind of sense....
It could work, but mostly I am confused....I thought TP was more than a hundred years later?
It is said to be a couple of decennia later, if I'm correct. Can be anything from 20 til some three digit number.
The theory is nice (although you might want to fill in some gaps), but this is kinda the wrong board. :-\
I have proof that destroys your theory:
A) The sages are all Hylains (and male, the only game where they are all male). We know TWW came after OOT, and in TWW two sages were introduced as non-Hylians. Only games after TWW have sages that are all one race (in other words, all Hylian).
B) I do admit the environment is similar to OOT, but the desert is named Gerudo Desert, instead of Desert Colossus, implying that the desert was named after them, which most likely means thta this desert is new, since the Hylians probably wouldn't name territory afetr an enemy people. Also, Lake Hylia is more in the middle, and the forests, with different names, are where the lake used to be. The Zora River Source is north, not southeast of Death Mountain. The Castle and Town are where Lon Lon Ranch would be, which both disappeared and Malon and Talon are gone. The Desert is a little more south than before, and mountains replace it's location. Kakariko has a more American Southwestern canyon theme, unlike the small Medieval European theme before.
C) Nintendo has said TP comes after TWW.
Enough proof for you?
If the guy who teach you the Hidden Skill is the Hero of Time, like I believe, it's impossible for TP to be less than at least 1,000 years after OoT. He's an
ancient hero. It is, however, 100% certain that he is a previous Link.
Anyway, TP has a much stronger connection to ALttP. Not only is the story about Ganondorf more similar to the one in ALttP, but the Master Sword is within a deep forest.

Anyways, this in Storyline stuff.
Why does it have to be a "lost" Link? I'm sure there are plenty more Links that we don't know of, so long as they continue making Zelda games.
Also, are you saying that there is a Link when the gods flooded Hyrule? That is incorrect; the gods flooded Hyrule because Link did not appear.
Or died during his quest. Sorry, but if Link is the destined hero as in "destined to win", he's not much of a hero. (no, there's a difference between just "happening" and "destiny".)
He's destined to face Ganon or whatever evil threatens Hyrule. If he can't get that far, he's not much of a hero. :-*
And I agree with Evahn. There are many Links we, and possibly not even the people at Nintendo, knows of. Take my latest timeline theory, for example.
TP BS->TMC BS->AoL BS->OoT, MM->TMC->FS BS->FS, FSA->SW->TP->ALttP, LA->LoZ, AoL-OoS/OoA->GF->TWW, PH
Now, for one, Ganon has to break te Seal and be killed sometime between OoT and FSA, so that he can be reincarnated by the time of FSA. The SW can be soon after Ganon has broken out of the Four Sword, however. But there's another hole between TP and ALttP. For the timeline to make sense he need to be resurrected and somehow be sent to the Dark World (without anything to be done with the Seal) together with the Triforce.
Those are the main holes that needs to be fixed.
I think Link very possibly can die before facing Ganon, but while attempting to defeat him. At least, I don't know why that wouldn't be possible. Immortality isn't a nice thing for a hero to possess and it isn't fair to Ganon either (or for that matter, every other hero).
He could have died, but doesn't TWW's opening say "the hero did not appear"?
I would also like to point out that the sages/deities from TP aren't the ones to flood Hyrule before TWW. Hyrule is flooded by gods, which is different.
Ganon was smart for once and got him killed after the first dungeon? :)
I think the hero had some terminal disease that killed him too early for him to do anything.
I have no much to say... but I can say something, and tank you all for your comments, now I can hace a more complex idea ;)

when exactly did Nintendo say that? 'cuz the last thing I remember is Shigeru Miyamoto saying that it will take place some decades after OoT, while tWW takes place a couple o' centuries after OoT.
They said it a long time ago, before they officially said it is between OoT and TWW.

How can he attempt defeating him without meeting him? :-*
By starting his journey. Defeating an evil overlord usually also means defeating his minions and solving some of the problems he caused as a start to get stronger and/or weaken the evil one.
Maybe Ganon decided to attack him himself before putting him through a bunch of dungeons where he becomes more powerful and gains weapons.
Well Shigeru stated that there is one document that contains the timeline, but has yet to been seen by the public.. we'll just have to wait for it :(

I don't believe it, myself. That was a while ago, anyways.
