What Happened To Navi?

C'mon, Navi's not that annoying!

The first time through the game, maybe.  But once you start playing through it again, Navi starts to get annoying.

So, Link is looking for Navi in MM. But, alas, never finds her. In later years, a later Link, (TP Link) goes with Navi. Or rather, Navi finds him. You know what I'm saying?

We have no proof as of now that the fairy in TP is Navi. An interesting theory, but I think it's implausible; the fairy is only a cursor, isn't it?

Hmm, this has been a while.  Anywho, yes, the faerie is only a cursor in the Wii version of TP; it's not even going to be in the GCN version of TP.

We dont really know when Link went looking for this friend of his (he looks rather older in MM) so unless Navi left him abruptly with no goodbye why would he look for her? And why in the Lost Woods?

Because the Lost Woods seem fairy territory. Don't forget the Kokiri Village also is located in the Lost Woods and that it sounds illogical that the Fairies would have such a bond with the Kokiri if their main territories were located far from eachother.
Also, in the Wind Waker:

Birthplace: Angular Isles

Compare the maps of OOT and TWW. The Angular Isles are pretty much where the Lost Woods once were.

Well, you forgot that the Deku Tree is suppose to be south of these woods, and now they moved him north? It could just be that they were just born there, or nintendo thought of any island for them to be from. Also, the fishermen off Pawprint Isle, east of Windfall, are from the Angulars.

I have this theory that like on the Fairly Oddparents, after she's was done with Link she moves on and becomes some other Kokiri's fairy. Except Kokiris can't grow up.

How do you know they've been friends for years? They could have been friends for just a short time, like a few months.

If you listen to all the stories they tell, they had been friends for a long time. Besides, Navi had no brother...

Oh, but that we don't know. For all we know, she has 876.549 siblings. However, Tatl and Tael are really close (you can't fake that), and I would be surprised if Navi/Tatl could was prepared to be seperated from him for as long OOT lasted. Besides, Navi and Tatl have completely different personalities. They can't be the same person.

Yeah, Navi seems more like the kind of annoying type of person (or fairy) and Tatl's personality is more bossy.
