Awesome. Well, lets go through how I figured this out:

1. I thought about a peaceful life, shattered. Instinctively, I think about a peaceful place: Lon Lon Ranch, and boom, thats when Kakariko hit me.

2. I thought of not the cuccos first, but Anju. I thought of her, because not only was she in both games, but she mourned the loss of her cuccos.

3. Thats when I finally understood: Not Anju, but the cuccos themselves. Lets go with a line for line breakdown of the riddle(requested by the riddlemaster himself XD)

A peaceful life, shattered without warning
Naturally, the Cucco is not an aggressive creature. It minds its own business, until of course, the hero of time rolls around, and cuts it to ribbons.
It's time for action, no time for mourning
They don't run away crying, they come in swarms to kill you XD
A flash of silver; Raise the alarm!
In my mind, Silver, being the sword, the Cucco cries out to its fellow Cuccos when attacked to much.
Brethren! All are called to arms!
They won't stop coming until you wither leave the village or take shelter indoors. Otherwise, there's an endless amount to them.
Our payback shall be scorning.
Revenge. Cost? Your hearts.

Now gimme time to think up a good one. ^_-

In the midsts of the murky night,
I could give you quite a fright.
On the ground, I feel light,
light enough to cause a plight.
With the guards that can't seem to fight,
