The kokiriki were created by the Deku tree, so chances are he recreates some every now and then, rather than the species naturally breeding. Though I'm not sure how often and how many kokiriki are created.

The fact that there are sibling pairings among them disproves that. Besides, just because they're physically children doesn't mean they can't breed naturally.
