If pokemon don't die, then why is there a cemetery for departed pokemon in Lavender town? And how come the lady mourns over her Growlithe which she asks, "Why did you die?"

I said they die of old age.
And in the Manga they die if you really want to kill them not just battle them.

I wouldn't necessarily call "the Rockets killing Pokemon" as natural causes. That is one of the things they are known to do, after all.

I'm pretty sure it's also stated in FR/LG that the Rockets killed the Marowak in the tower in Lavender (gah, I can't remember the name right now).
