I believe that Sheik is... AN ALIEN!! Yep, that's what she is. She came to Hyrule in a spaceship and crashed into Zelda as she was running in the fields and singing to the birds (you know all princesses does that :P). Sheik said, 'Oops!' and then ate her brain (her way to read people's minds) and used her awesome Marsian (assuming she is from Mars) technology to take her body as an alter ego.

she is refured to as a 'he' because she is disguaised so well she could look like one at first clance. she has also changed her eye clour - but that doent mean she is an entirly new person does it? she is very magical!!

Sheik is a woman, hands down.  Sheik was good at staying hidden, but if Ganondorf was searching for Zelda, he would completly overlook the men.  That is why it makes perfect sense for Zelda to make herself appear to be a man.  And obviously, no man can wear pants that tight.
