If you go into the second room of the Forbidden Woods, you'll see wooden stump houses. The Koroks say these were their old houses until Kalle Demos took over. I think that the Kokiri that remained behind became monsters, and Kalle Demos was Fado. To stop the Master Sword from gaining power Ganondorf transformed him, and the reason you only see his ghost is because you destroyed his Boko Baba form.
